My experience with domains which formerly had sites on them has not been good and therefore stick to putting FSB on "clean" domains. I have been happy with it and unusually (in my experience)for an automated program actually made some money and continue to for not a great deal of effort.
This is actually a great point, which I haven't said much about. As most people here are domainers you will most likely have had other software or websites on the domains you are using for FSB.
If the sites were thin then it is likely Google will take more time to trust your new site.
There is no reason why the latest version would be causing you any problems and I advise strongly against using v2.4.0 as there are many improvements in v2.5.0.
The template issues are known and will be addressed in the coming version
