Are there any problems running 1 mysql database across 2 domains?

Shouldn't be, however why would you do it? If you rollback the database you restore both sites, if the database goes down, then you loose 2 sites.

If it's to share common data, then you should be OK, if it's to save on databases, then I'd think again.
 
Two directories two different country extensions. So yes it's sharing common data.

Not an issue. MySQL isn't dependent on home directory filesystems. So long as permissions are normal and the scripts know where to look for the db (localhost or remote server) then should be ok.
