I have a few sites and have been accepted on a few schemes. I have applied for one domain and used my accepted schemes on the rest. When people click on a link on one of my sites that is not registered but is using an affiliate link will i still get commision or do i have to register every site with an affiliate. If that makes sense

It depends on the network. Some (such as buy.at, amazon, Affiliate Window) are ok. Others require you to register each domain you refer from.

Some merchants are very wary of multiple sites. There's a story somewhere about a guy who registered one domain on the Tesco programm which got approved. He then went on to use the affliliate link of loads of tesco type domains and earned £26k but Tesco refused to Pay and he lost in court.
