OK I see what you mean, it knocks approx one third off the end of the link and hyperlinks it with a t.co/blah link. So it will do this providing I put the link at the end of the Tweet? Or would it do it if I put the link anywhere in the Tweet?

Links placed anywhere in the tweet will have the hyperlink as "t.co" but if you actually want the visible url to be shortened you will have to either use your own shortener or a third party one such as bitly.
