I've got a website, which google webmasters shows as having 17,000 links pointing to it. It there a way I can cut/paste/upload these links and have a report created to show to good and bad links? I can then block the bad links (via google disavow)

17,000 are a few too many to go through individually manually.

Also, If I remove a link from another website linking to my website, how long before it disappears of the back link profile

cheers Mally

Have you got any reason to believe any of these links are negatively affecting you? If not I would leave them.

Out of those 17,000 how many come from sitewide links?

Also how many are NoFollow? (as they wouldn't need to be removed).

I honestly wouldn't trust a tool to tell me which links are good and bad, it's something that needs to be done by knowledgeable human eyes.
